VAT and withholding tax are where iTax discrepancies cluster: the credit that never posts, the input claim that is silently disallowed, the ledger balance that grows month after month because two returns disagree on the opening figure. This guide covers the five recurring issues and the resolution path for each.

Issue 1: WHT credit not on your iTax ledger

Withholding Tax is deducted at source: a client pays you KES 100,000 for a service, withholds 5% (KES 5,000), pays you KES 95,000, and remits the KES 5,000 to KRA on your behalf. That KES 5,000 should appear as a credit on your iTax ledger, offsettable against your annual income tax.

Common cause: the withholder either did not file the WHT return for that month, or filed it against the wrong PIN.

Fix:

  1. Ask the client (withholder) for the WHT certificate PDF from their iTax.
  2. Confirm the PIN on the certificate is yours.
  3. Confirm the period matches when payment was made.
  4. If any detail is wrong, the withholder must amend their WHT return. iTax lets them re-file within the same period.
  5. Once corrected, the credit appears on your iTax ledger within 24 to 48 hours.

Issue 2: VAT input claim disallowed

Since the TIMS/eTIMS regime, input VAT is only deductible if the supplier invoice was electronically transmitted through a KRA-certified system with a valid Control Unit (CU) number.

Fix:

  1. Ask the supplier for the eTIMS-generated invoice with CU number.
  2. Reconcile the supplier invoice against your VAT3 Section B.
  3. If the supplier is not eTIMS-registered, the input claim will not stand. Either the supplier registers (see etims.kra.go.ke) or you write off the input claim.

Issue 3: opening balance drift between returns

VAT ledger opening for June 2026 does not match the closing for May 2026. Usually caused by a late VAT amendment for an earlier period, or by a KRA-side reconciliation adjustment.

Fix: log into iTax, go to My Ledger then Search by Tax Type then VAT. Sort by date; find the reconciliation entry (usually labelled Adjustment or Reallocation). If it is a KRA-side entry with no supporting document, email callcentre@kra.go.ke asking for the source document, attach your ledger PDF.

Issue 4: VAT refund application stuck

Zero-rated exporters and some other categories can claim a VAT refund. Applications routinely sit for 90 days without visible progress.

Fix:

  1. iTax menu: Refunds then Consult VAT Refund. Check current status (Under processing, Verified, Approved, Paid).
  2. If Under processing after 90 days, escalate to VATRefunds@kra.go.ke with your application reference.
  3. Some refunds are subject to a pre-payment audit. If you have not been contacted by an auditor, the file has stalled; a call to 020 4 999 999 usually surfaces it.

Issue 5: Nil VAT return blocked

A VAT-registered person with no sales in the period must still file a Nil VAT3. iTax sometimes rejects the Nil return with a validation error because eTIMS shows registered invoices for the period.

Fix: reconcile eTIMS to the VAT3. Any invoice recorded in eTIMS must appear in the VAT3 sales section. Void or credit-note any accidental invoices in eTIMS before refiling.

Escalation ladder

  1. Open a Payment Issues or Return Issues ticket on iTax (48 hour SLA).
  2. Email callcentre@kra.go.ke with the ticket reference and all supporting PDFs.
  3. Call KRA Contact Centre 020 4 999 999.
  4. Book a physical appointment at the Times Tower KRA station serving your tax jurisdiction (walk-in for Nairobi filers).
  5. Tax Appeals Tribunal if it is a formal assessment dispute.

FAQ

Why is my WHT credit not on the iTax ledger?

The withholder must have filed the WHT return and issued you a WHT certificate through iTax. If the withholder never filed, no credit appears; if they filed but under the wrong PIN, the credit lands somewhere else. Ask the withholder for the WHT certificate PDF and confirm the PIN on it is yours.

How do I claim a WHT credit against income tax due?

When filing your annual return, the WHT credits already on your iTax ledger auto-populate in the tax computation section. If the credit is missing, either the withholder has not filed, or the certificate is issued under a different obligation.

Why was my VAT input claim disallowed?

Usually because the supplier invoice was not transmitted through TIMS or eTIMS. Since the electronic invoice regime, only ETR-generated invoices with a valid CU number qualify for input VAT deduction. Ask the supplier to reissue via eTIMS.

Can I amend a filed VAT return?

Yes. iTax allows amendments within 5 years. Choose Returns then Amend Return, upload the corrected VAT3. Any additional VAT due plus 1% monthly interest applies.
